Welcome to this training session on Assay Manager, part of the DataShed5 platform. In this video, you’ll learn how to manage assay batches, apply filters and review QC results. Whether you’re a SysAdmin, User Plus, or a standard User, this guide will help you navigate the module efficiently.

Role-Based Access (Security Levels)
Assay Manager features vary by role:
SysAdmin [00:00:30] controls configuration, QC, library maintenance, stored procedures, deletion.
User Plus can edit, process, approve, delete, library maintenance and run stored procedures.
User can filter, view, and analyse results.

Assay Loading Workflow & Batch Statuses
When an assay file is loaded, DataShed5 assigns a batch status:
•	Accepted: when all QC Rules pass the batch will be set to ACCEPTED.
•	New: when a file has been imported but is UNMERGED.
•	[00:01:00] Rejected: when all QCRules fail the batch will be set to REJECTED.
•	Queried: when one or more rules but not all rules fail, the batch will be set to QUERIED.
•	QC not applied: when no QC Policy is assigned to a batch, the batch will be set to QC_NA.
•	Unmerged: If a batch has unmerged data, the batch will be set to UNMERGED.

Filters & Batch List
Use Scheme, Date Range, [00:01:30] Batch Status, Users, Labs, and Batches filters to focus on the data you need. Click Apply to refresh results. [00:02:00] The Batch List shows Import Layout, Active QC Policy, Status, and Actions.
Use Download Batch List to export the filtered grid to Excel.

Process & Delete Batches (SysAdmin & User Plus)
SysAdmin and User Plus roles can process or delete batches. Process Batch retries merge, runs the QC checker, and re-ranks accepted data. Delete removes the batch via Admin Batch Delete. Confirm actions in the [00:02:30] prompts.

Unmerged Assay Results
Unmerged Assay Results lists quarantined data with validation exceptions. Use the Exception Type column filter to triage. Fix the source issue, then re-run Process Batch.

Assay Batch Header & [00:03:00] Detail
Batch Header shows load dates, lab codes, sample counts, and status. Click Edit to update header metadata. Batch Detail lists elements, methods, and detection limits for imported batches.

QC Results (Drill-down per QC Type)
Open QC [00:03:30] Results to review rule outcomes and drill into sample-level details:
•	Blanks: pass if results lie within Expected Min/Max; fail if outside or missing reference values.
•	Standards: pass if within plus or minus 2 standard deviations of expected values (or High/Low range).
•	Repeats: pass where % difference from original < defined threshold and above detection-limit criteria.
•	Screen Test: pass when results are outside configured lower/upper limits for the element (e.g., [00:04:00] p75um).

Batch Approval & Notifications
From Batch Approval, set the status to Accepted or Rejected. The system warns if reranking will run due to status change. If QC Emails are configured, stakeholders receive an email with Batch Summary and QC Results. [00:04:30] Batches loaded by the Automatic Assay Loader (AAL) and accepted are validated automatically.

Running Stored Procedures (SysAdmin & User Plus)
SysAdmin and User Plus users can run stored procedures directly from Assay Manager. This is useful for advanced processing tasks such as merging assays, applying QC checks, and ranking [00:05:00] data.
To run a stored procedure:
Open the Assay Stored Procedures tab.
1.	Choose the procedure (hover to see the actual name).
2.	By default, the Use Filtered Batches will be ticked. This will apply the top-panel filters.
3.	Or, untick this checkbox to enter required parameters: assay table, lab/batch selections, batch size, column limits, dataset filters, etc.
4.	Execute and review feedback; errors show in red, successes in green.
Parameter [00:05:30] Validation Logic:
•	All required fields must be provided before execution.
•	Drop-down selections must have a valid value from the source query.
•	System-supplied params like @Loaded_By, @UserName, @ReportOnly are auto-populated.
•	Numeric checks for fields like BatchSize or ColumnLimit; Boolean fields must be true/false.
•	@AssayTable must match registered BaseName (not tblXRFResults).
•	@AssayFlatTable must match BaseName containing [00:06:00] “flat”.
•	@LabCodeBatchNo: select at least one valid lab/batch (multi-select).
•	Ranking doesn’t apply to XRF; Incoming/Merge have separate XRF procedures.

You’ve now seen how to use Assay Manager to manage assay workflows and maintain data quality. For more detailed instructions, refer to the user guide or contact your system administrator.
Thanks for watching!
